mount your harddrive manually (e.g., 

#mkdir /mnt/hd
#mount -t ext3 /dev/hda1 /mnt/hd

and save it there?  then, when you start knoppix again, maybe
make a soft link to the smb.conf on the hd or copy it from
the hd.

or maybe put your confs on a USB drive and copy them over
when you start knoppix?
