There's a command to reset the panel but it's been so long that I can't
remember what it is.
If you can't find it when searching for the MATE desktop, try asking the same
question for the old GNOME 2 desktop. The command for MATE is very similar.
There's also a config file you can delete as a last resort but I think that's
based on 10 year old information.
There's a howto for this at Free Geek since it came up a lot when I was working
there.

Thanks for your reply. It turns out that when I put the icon on the tray
I tried to put it in the group on the left. It actually went in the
group on the right, but all the way to the left. When it did that, it
hid all the buttons for open programs. Moving the icon to the right
unhid all the open program buttons
