I have Caja installed, but I seldom use it because I prefer PCManFM or Thunar. But I get the same .part files that don't exist, usually on a long download. The solution is to go to View > Reload Folder. It takes only a second or two, and all the funny pieces disappear. As you've discovered, rebooting also solves the problem, but reloading the folder is far less work.
