No, sorry, it probably won't work - SlimServer and iTunes need to be using the same set of files. I do a check that the file matches because otherwise it's very hard to be sure both systems are referring to the same file using only the tags. The only exception is if you have mirror copies of all of your files in different formats, e.g. you play .flac on the Squeezebox, but iTunes refers to .mp3 with exactly the same filename (except the extension) - there's an option to enable this.
