There's a 5 minute cache of the repo files in Cache/FileCache. If you want to wipe it then delete the entire contents of the "FileCache" folder - don't delete the Cache folder as you will then need to rescan your music...
There is nothing stored on squeezecenter - the applet will be downloaded direct from the url given in the repo by the controller.
