I don't think there will be much can be done for the FLAC. I don't think it's necessarily Squeeze Center either as I can transcode flac and so can many others. I don't have a NAS either. The JSONRPC though I'd like to investigate more with you. Go ahead and send me a PM with all the details you can and also let me know if you only get that RPC message when the server can't write out.
