If you updated with the released version, why didn't you update via the
Extension Downloader (ie, the Plugins tab) instead of unzipping
manually? The Extension Downloader is easier and more foolproof.

The config/settings are kept in a separate file, in the plugins prefs
folder. I'm not sure if that will survive an uninstall of SDT, but you
can make a backup of it. Then, in case it gets wiped out by the
uninstall/re-install process you can always overwrite the default prefs
file with your own. Or you could just make a note of all your settings
on a piece of paper and type them in later -- there aren't that many
really.
