I had too problems with my FW port on my Titanium G4 1GHz, it works fine now with a new motherboard, Panther and the upgrade of the HDs firmware. I suggest you have a look at the Apple user's forum (within the Apple web-site) dedicated to your comp, it is full of info there.
An other suggestion is to change your FW cable if you use the same to connect your devices.
