Look at a thread called "[Jgeneral] Fonts in jwd on Ubuntu" from late September 2008 or early October. I had a similar problem, and that thread documents the problem and how I fixed it. The Java problem appears to have been between Openjdk and Sun Java (did I get that right?). Sun Java appears to be the right answer, although I think someone reported success with the OSS version. More to the point, my problem seems to have arisen from a DPI setting, but we never quite traced it down. When I switched from TwinView to two X displays, it went away. HTH.
