I assume you are talking about simulations using Chrono::Vehicle.
The default Z up can be changed using ChWorldFrame.  See for example 
demo_VEH_HMMWV9_YUP<https://github.com/projectchrono/chrono/blob/main/src/demos/vehicle/wheeled_models/demo_VEH_HMMWV9_YUP.cpp>.

Wondering if its easy to change the world up direction to Y up? And if so, 
where would this be done?

If its going to be more trouble than its worth, I'll just stick with Z up and 
rotate my outputs when I visualize it.
