That's a good idea. I prefer to leave the prototype and scriptaculous source files in pristine condition whenever possible so that when I update to a newer version I don't have to keep track of what I changed and having to reapply those changes.
So here is the same idea, but extending Ajax.Autocompleter instead of altering the code directly.
