Ever since Firefox3, there have been many issues with Firebug and I find it pretty hard to believe that Prototype is the cause of these issues. There didn't seem to be anything wrong with running Firebug and Prototype side-by-side on Firefox2.
Guess it's easier to blame than to fix.
