We have an app totaling over 3.5MB of custom Javascript code using Prototype 1.6.0.2/Scriptaculous that has run fine from Firefox 3 up and including Firefox 4. Given the scope of what the Javascript code does, I would even say it covers just about every function there is in Prototype.

So I'm guessing it's highly likely not Prototype, but your code or downloaded components themselves have some issues that Firefox 3 just neglected, but Firefox 4 is being a bitch about.
