You can replace distro managed with your own version. Just use your
package manager as intended.

"apt-get source pulseaudio". Manipulate as needed, build and install the
new deb.

Also, if you insist on polluting your installation with unmanaged files,
I believe with debian based systems, you can pin packages so they don't
get updated.
