Right now, that's the way that it works... It's better for copying/pasting things within the shell itself, but I can see how it'd be useful in creating doctests. I think it could be an option. Probably a custom action available through a pop-up menu. The place where that's currently handled is: org.python.pydev.dltk.console.ui.internal.ClipboardHandler.getPlainText (it specifically removes code that's in the prompt).
