Actually, whenever Pydev makes a build of a file (whenever it's changed if you have auto-build on), it'll remove all the task tags and add new task tags depending on comments on the code in the format 'TODO: FIXME: (and any other defined in window > preferences > pydev > task tags). So, that's a bug... Pydev should be able to recognize its own tasks and differ them from the 'regular' tasks. Can you enter a bug for that?
