Ah, right, these aren't shown by default, they are added by Subclipse only (http://subclipse.tigris.org/images/workspace-ss.png). Found that the same problem exists in the normal Project Explorer view with intrusive themes switched on. So it's not a Pydev issue, but something between Aptana and Subclipse.
