When bundling your application, you can manipulate the PYZ within your
spec-file. It is a TOC, see the manual for more information.

In your case, it may be the best to only include a minimum of modules
into the PYZ (zipimporter, runtime-hooks, and required modules for this)
and everything else into your zipfile.
