Well, the ideal solution (separate colors for cartoons vs.
sticks) doesn't currently exist. But you don't need to load the file
twice. Instead, just use the create command to make a copy, then
proceed as you have been...
load prot.pdb
create prot2,prot.pdb
hide
show sticks,prot
show cartoon,prot2
color cyan,cartoon
etc.

I've been making pictures of a protein using the cartoon command. At
times, I like to create a subset of residues as sticks and display them
on top of the cartoon in a different color. The problem is that color
of the stick residue changes the color of part of the cartoon under it.
One way to work around this is to load the coordinates twice and use
one to make the cartoon drawing and use the other to make the sticks.
The is real pain!!! There has got to be an easier way to do this. Any
ideas?
