Try this: set cgo_transparency, VALUE, CGO-OBJECT NAME

e.g. set cgo_transparency, 0.5, Sphere

Subject: [PyMOL] transparency and cgo

Is there any way to specify / produce transparency when using CGO in pymol?
It doesn't look like it, but I thought I'd ask....
