Hi Evgeny,

Is any of the QT_*_SCALE_FACTOR variables set in your environment? Does it help 
if you set for example QT_SCALE_FACTOR=1? In a bash terminal that would be:

bash> export QT_SCALE_FACTOR=1
bash> pymol
