Davin Potts added the comment: I am unable to reproduce the described behavior using the script provided in that gist using Python 2.7.9 on OS X 10.10 with scikit-learn 0.15.2, scipy 0.14.0, numpy 1.9.0.
For me, the sample code runs happily through to completion. Can the OP still reproduce the behavior?
