The (web) site only receives HTTP requests; javascript runs only on the client side. If you generate an equivalent HTTP request in code, you're done.

By example, the wait timer and captcha of rapidshare can be easily skipped; but the "no more than one download per IP" limitation cannot, because it is enforced on the server side.

Of course, figuring out how to do that in each particular case has a cost (time and required skills), and it may be more convenient to do browser automation as you imply.
