This is not an issue with #pywikibot <https://phabricator.wikimedia.org/tag/pywikibot/>. The script is not intended to update - it fully replaces by deleting and recloning pywikibot. You can write your own for your use case. `.gitignore` has a specific use (specifies intentionally untracked files that Git should ignore) and is irrelevant for anything done outside of git.
