You still having this problem? I noticed the plugin repository was down for a short time on Sunday night as my guess it was being worked on. Wonder if this had anything to do with your problem? For Windows Users, custom downloaded plugins now normally live in: C:\Users\{username}\.qgis2\python\plugins fTools and Gdal Tools should be in: C:\{program files}\QGIS Dufour\apps\qgis\python\plugins In QGIS 2.0 the Sextante is now the "Processing" toolbox and built in.
