I have not had any problems running SAGA algorithms with the warning. Users have been wanting some of the features that new versions of SAGA provide so the developers upgraded to SAGA version (maybe only in the OSGeo version?) but have not made sure they all work. Qgis is slowly moving towards having SAGA as a stand alone plug in and you can use the prototype of that called SAGA NextGen provider plug in as a work around.
