I confirm this behaviour under Debian + XFCE4. It happens not only in the
specific case you describe but in any situation where the overwrite/copy/clone
window is displayed. Clicking on QMS in the windows bar or typing ALT+TAB makes
the popup appear again.

I'm using qmapshack from Debian testing. Current package version is
1.9.0-1. I'm seeing this problem for a very long time (at least, a
year, probably more):
- I create a new track and save it in some folder in the Workspace.
That folder is also in the database.
- Say I changed my mind and want to save the track to another folder
instead. I right-click the track in the workspace view and select
"copy" from the popup menu.
- I get a prompt where to copy. I select the destination folder - so
far so good. The destination folder is now changed (unsaved).
- Now I want to save the destination folder (now including the copy)
back to the database. So right-click, choose save.
- A popup-query is displayed asking whether to create a clone or a real
copy. But this query is visible only for a second, if at all, and then
vanishes. This is the bug.
- When I don't manage to click on a button before the popup disappears
(it's quite hard), a progress bar appears, and qmapshack gets stalled.
Progress is frozen at 0%, and hitting "Cancel" doesn't get me out of
that state. I have to "kill" qmapshack. When I restart, the
destination folder is still unsaved, and trying to save it results in
the same problem.
