Check CPU usage and such on your LDAP server -- are you doing any periodic large queries? OpenLDAP doesn't deal well with large queries -- it'll pretty much stop answering all other queries until it finishes with the big one. I have a script that runs periodically which dumps a lot of entries from the database -- while it's happening, slapd stops POP3 authentications for a bit. Luckly for me, it only lasts about 4 or 5 seconds.
