I have this same problem. Usually not with only one message... but I am seeing quota warning being delivered WAY too early.
I have heard that this problem is addressed with the newest qmail-ldap patch:

What version of the patch are you using? I am using qmail-ldap-1.03.20020801.patch -- I will am going to upgrade to the newer patch tomorrow.
