tar cf backup.tar Maildir and tar xpvf backup.tar works without a problem.
Every file that you put in Maildir/cur will be downloadabel by
qmail-pop3d no matter what the name of the file is (unless starting with a
.).

Check the permissions of the file and the directories. qmail and
qmail-pop3d use readdir(3) to get the listing of all files. courier-imap
does the probably the same but I don't verified that.

Check the Maildir Structure to be correct. Imap subfolders need a
"maildirfolder" file to be touched else the folder may be ignored (never
tested).
