as is mentioned on the q-s home page and in the README file:
  http://qmail-scanner.sourceforge.net/
"...mv -f qmail-queue.log qmail-queue.log.1" at 3am every morning..."
or other solution that fits your needs. 
Yes, it's safe to delete/move the logs.

/var/qmail/bin/qmail-scanner-queue.pl -z will re-read/re-set version info
(IMO this ought to be in the FAQ)
