Qmailadmin doesn't read vpopmail.mysql, but uses vpopmail binaries directly. Look at your ebuild and control that the paths are right.
Other: what vpopmail version do you use? I see that in qmailadmin ebuild there'is a sed for .maildir from Maildir. I remember that a release of vpopmail used .maildir (don't remember the version), but the actual use Maildir. Check it all.
