Frederic, are there any comments in the .qmail files ?
QmailAdmin 1.2.3 fixed the problem where .qmail-alias files starting with '#' were considered "blackhole" aliases (all mail deleted).
Other than that though, any .qmail-alias files in the domain directory should show up when you view the aliases and forwards in QmailAdmin.
