The benefit is that I have 1500 vpop domains with each 40 or 50
.qmail-userxxx under the root domain directory. I can't change my
configuration. So I want to change qmailadmin :-)

Be warned that by doing this, 'user' will appear in the list of 
aliases/forwards.

I had considered a patch that would keep the .qmail file and create a 
symbolic link from .qmail-user.  This should work in the latest 
QmailAdmin, because (I think) I've added code to ignore .qmail-user 
files that are symbolic links (this prevents QmailAdmin from treating a 
mailing list alias as an alias/forward).

What is the benefit of having the file as .qmail-user instead of just a 
.qmail file in the user's directory?
