If a check "Deleted" in qmailadmin (1.2.3) for an user the email are not deleted.
In the /home/vpopmail/domains/domain.com/user/.qmail i see:

Yes, that's correct. New emails will be deleted instead of getting saved for the user. It does not affect their existing email.
What version of vpopmail are you using? I think you need 5.4.0 or later for it to properly handle that .qmail syntax.
