Personally, I like to have things as up to date as possible (while
maintaining stability). I would go ahead and apply the updates before
deploying, especially if you're using the upgrade.sh script, because that
requires that qmail is down during the entire build process.

Alternatively, you can use the qtp-* scripts at http://qmt.shubes.net to do
the upgrade. They take a bit longer to run because they create a sandbox for
building the binary rpms, however the qmail downtime is minimal. I expect
that this will become the preferred upgrade method at some point.
