Quotas are broken in vpopmail 5.4. They *might* be fixed as of 5.4.32 (beta). They are reportedly fixed (due to major rework) in 5.5. I wouldn't waste any time working wiht quotas in 5.4. I simply use NOQUOTA for everyone, and monitor disk space otherwise.
