My suggestion would be to ditch the IFrames. When you start adding IFrames to an application you start to get into trouble. IFrames don't like to play nice with other parts of the page. Since this is a qooxdoo application use layouts to hold your content. You might find it much easier to control what is going on.
When working with qooxdoo you have to forget what you already know about web page layout and think more in terms of normal application design like you would designing a window for a stand alone Windows program. Once you do that you will find creating nice pages will get easier.
