0.6.5 added some extra cygwin stuff. I suggest that you have a look at 
http://qooxdoo.org/documentation/user_manual/installing_cygwin and make sure 
you have all the packages selected. Also check the "Default Text File Type" on 
the first page of the installer.

Also, you sent us the output of "make source" - can you do the same for "make 
build" for one of the inbuilt applications?

Also, try this:

and see what you get.
