This project is for viewing and taking data and log entries for the MST
fusion experiment (University of Wisconsin-Madison). The scientists I
have spoken to want to have native windows so they can drag them to a
separate monitor (the control room computers all have multiple
monitors). In some cases they will want to minimize the main interface
and just enter things in the editor, and in other instances they will be
browsing data in the main interface and want to edit a few things here
and there.

I also think that the window-within-a-window paradigm is not a good one
for users - that's why microsoft has switched almost all their apps from
MDI to SDI. In some respects the qooxdoo managed windows are consistent,
but from a users prospective, they have windows that don't look or act
like the windows they're used to - constrained to the browser, no
minimization, not present in the tab order, non-native window
decorations, etc.
