I re-created your setup (added UploadMgr to "library", leaving the SkeletonApplication contrib in, added "new com.zenesis.qx.upload.UploadButton..." to Application.js), also on OSX 10.7, it worked just fine, no warnings during build and runs fine in the browser (except for a warning for the Uploadmgr test.png).
Are you sure you didn't get any more warnings during build, like that the generator was unable to download the contrib, or an illegal character in your config.json? > I also tried to specify the relative path using > "../../UploadMgr/trunk/Manifest.json".
