Hello Reef,
the bookmarks (and any other persistent state of qpdfview) are not
stored in the PDF file itself, they are stored in a separate database
qpdfview keeps when you enable the various "Restore xyz" settings.
This database is usually located at
~/.local/share/qpdfview/qpdfview/database. You should be able to
synchronize this file to move your tabs and bookmarks around.
