There shouldn't be any compatibility issues (the spool file format hasn't changed), but be sure to lock the spool (using dot-lock) before copying it. You don't want to copy a spool that's being updated by Qpopper or the local delivery agent. Also, if you're upgrading from an older version of Qpopper it's a good idea to read through the Administrator's Guide to see what's new, and decide how you want to set things up.
