It sounds like your mta is delivering to /var/spool/mail/user mailboxes
but maybe qpopper is looking in ~user/Mailbox or at any rate a different
place for the user's mailbox.
The manual has pointers on how to specify your mailbox location...
A quick test is to use 'telnet host 110' to connect to the qpopper server
login with 'user username' and 'pass password' then run commands like
'list' (on a user/mailbox you know has mail in it). ('quit' ends the
session).
