Is there a way for the user to mark a patch as 'safe'?
Not with the official API. This is by design; I don't know that Apple will change it in the future, because of the numerous problems it could introduce (instability, security, et. al.). It's possible with the unofficial API, but you won't find much support for that on this list (or, necessarily, in future versions of QC) ;)
If this is an absolute need of yours, please PM me and I'll discuss the details of making a patch safe with you privately.
