Doxygen certainly looks like a reasonable documentation approach for plug-ins. While QC native patches can use notes, all the plug-ins that I've seen in the Developer/Examples are written in Objective-C. Doxygen looks like an awesome technique, not only for documenting "QC Plug-ins," but for integrating them into Xcode. I haven't seen any examples of this on this list.
