We just happened to need to do the very same thing recently. As I was
preparing to make a CI filter to make a dynamic mask image from a
monochrome matte movie, our video guy handed me a QuickTime using the
Animation codec which had a built-in alpha channel that just worked
with a billboard set to Over. Job done, if you can bear the codec that
is.
Other codecs no doubt support alpha channels and you need a way to
render such movies in the first place, we used After Effects but I'm
sure there are more possibilities out there.
