Are you on 10.4.11 or 10.5.x ? The issue only occurs with 10.4.11.
There is absolutely nothing showing up in the Console log when I open
a Quartz Composer file with a Javascript.
Along with the Java update, there were also several other components
installed:
2009-06-20 21:30:32 -0400: Installed "QuickTime" (7.6.2)
2009-06-20 21:30:43 -0400: Installed "AirPort Utility Software Update
2009-002" (5.4.2)
2009-06-20 21:30:50 -0400: Installed "Java for Mac OS X 10.4, Release
9" (1.0)
2009-06-20 21:31:11 -0400: Installed "iTunes" (8.2.0)
2009-06-20 21:31:57 -0400: Installed "Safari" (4.0)
I just ran a test on another machine and updated each component one
by one to see which component is responsible for breaking Quartz
Composer Javascript functionality.
And the "winner" is (drumroll): Safari 4.0
After installing Safari 4.0, Quartz Composer files with a Javascript
patch don't work anymore. Obviously Safari 4 modifies a lot of
things. Is there a safe way to revert back to Safari 3 ?

actually not related at all to javascript apart from the
confusingly similar names.
Have you installed a safari nightly build or anything like that? Or
does anything that might contain some clue pop up in the console logs?
