I think, under the covers, there's a daemon (cfprefsd) that actually manages 
the defaults, which 'defaults' goes through but arbitrary file modifications do 
not.  So it's likely it got replaced by the daemon.  Waiting a while would 
presumably let the daemon flush its cache.
