Can you try creating the shortcut in ~/.local/share/qubes-appmenus/vmname/apps instead? See https://www.qubes-os.org/doc/dispvm-customization/#adding-arbitrary-programs-to-disposable-vm-application-menu . The "behind the scenes" section is just explaining how qvm-sync-appmenus works. It's not instructions on how to create a shortcut, but I can see why you might think them to be!
